I would say that Professor Edward Lee's PTolemyII
project would qualify as "an engineering program
written in Java."  If you install this suite of
programs and click on "Look Inside" on any atomic
element, you will find that Java code lives inside
these "black boxes."  Like Maxima, PTII has ways to
interface with outside engines ... I think it just
involves wrapping Java "Actor" code around a given
outside engine.  For example, PTII automagically
creates hooks you can use to access the Java Advanced
Imaging (JAI) package, if JAI is installed before you
build PTII.

Sorry for the cheap plug.  Professor Lee was on my
prelim committee ... and he passed me. :-)
